It's easier to read longer sentences like this:
Although (he)the superintendent of public works had a reputation as (was) a man of integrity throughout the department and in the wider community, his __________ was called into question when his brother was accused of corruption.
So, simply put, the sentence is: although he was a man of integrity, his integrity was called into question.
