OK, so I finished going through the old PDF and cross-checking with PowerPrep exams #1 and #2, and there are 59 questions total on the
old paper-based PDF (which corresponds to PowerPrep test #1) and the
new paper-based PDF (which corresponds to PowerPrep test #2) that do not show up on any of the PowerPrep sections.
For ease of use, I will refer to them as "unique" questions.
Here are the unique questions on the old PDF:
Section 3 Verbal: #1
Section 4 Verbal: #25
Section 5 Quant: #s 7,9,10,15,16,20,21,22 & 24.
Section 6 Quant: #s 1,8,11,13,15,16,18,19,20,24 & 25.
Here are the unique questions on the new PDF:
Section 3 Verbal: #s 1,5,17
Section 4 Verbal: #s 3,6,13,14,22,23,24
Section 5 Quant: #s 1,5,7,9,12,13,14,15,16,17,18,19,20,21,22,24

Of course, when you take the PowerPrep tests, you only see half of the available sections due to the adaptive nature of the exam. Thus, working through the PDF should actually allow you to try even more than 22 new questions (probably closer to 50). That is, if you don't re-take the PowerPrep exams multiple times in order to access the easy, medium and hard 2nd sections (also a good idea--it maximizes the number of official GRE questions you can try).
In order to easily access the easy, medium and hard second sections of the software, it helps to have an answer key. Here is an answer key to PowerPrep tests 1 and 2, with percent correct listed when possible (this information is only available for the PDF tests, not the PowerPrep only questions):
