Missed the second blank on the first try.
The first part of the sentence implies that the author doesn't consider the features of Ligeia comely or beautiful The first one should be something opposed to being commonly accepted as beautiful and we have the expression "classic beauty".
Second one is more tricky if you don't the meaning of the word "profundity" but can infer that it should be something originating from "profound". "Eccentricity" doesn't fit here at all.
If you don't know what "celerity" is you get 50-50 chance of success of choosing between "profundity" and "celerity".

You were almost right in your comprehension. The key word is "vain"!
The author says that even though he perceives that the features of Ligeia were not of classic regularity and there was much of uniqueness about her, he nevertheless decides to be so haughty in searching for answers or explanations for that irregularity and his own version of strangeness about her.
